What causes transparent windows?
What is it that will sometimes cause windows in IE to open up but the browsing window will be transperant. (ie You can see your desktop through the window.) It will also freeze up and take awhile to load the website.
I have noticed that this seems to happen more so with sites such as internet banking sites or when opening PDF documents that are online. I am therefore guessing this has something to do with the other App such as Java or Acrobat reader.
I have noticed this happen in all kinds of systems from WIn98 on a 300mhz Celeron with 64mb ram up to XP on a 1.6ghz P4 with 256mb ram.
Does anyone have any ideas on what causes this?

Many things can create this situation. Hidden programs running in the background, Anti Virus programs, Corupt I.E. file(s), Spyware, etc.
Cheers!

So is it an actual lack of memory problem where there isnt enough memory to display the window because the program is hogging it all?

To supplement what other folks have said, a heavily-loaded CPU needs to find a "slot" of time to allocate resources and process the instructions needed to "repaint" the screen.
Also, an ill-behaved program may be reluctant to release CPU cycles, and that can hurt the re-paint.
In W2K and WinXP, you can use Windows Task Manager, and watch the "%" of CPU Usage under "Processes" and/or the overall CPU Usage under "Performance"... one or more proggies are hogging all the CPU's time, and the screen re-paint bogs down.

Just a note--its possible to create transparent windows "by choice" as it were, though such are more CPU intensive.

My only experience with that was the setup of Nvidia Desktop Manager software. There was a twelve step "setup" routine, and one of them was make windows transparent when moving, something like that.
I tried it, it worked, but the setup recommended turning it off unless you really needed it, as it was a resource hog.

So the best way to avoid it is to see whats running in the background and try to kill anyhting not needed?
