I run an Exchange 2003 Server that provides mailboxes and public folders for the users under our primary domain (about 2500 accounts). To be honest its very similar to Exchange 2000 to admin but a few new things I like include...
1) The stupid virtual mailbox drive is now turned off by default.
2) OWA is greatly improved.
3) Support for checking incoming mail against public spam databases.
This box has been running since the 4th of August with no issues or significant downtime. I primarily migrated from Exchange 2000 as I need to upgrade to Enterprise Edition (hit the 16 gig limit) and the new OWA was enough to push me towards E2k3.

Going from 5.5 to 2003 will be a huge difference though
Does that mean you'll also be going from NT4 domain to AD?
Bit of work in the upgrade, make sure you have a rollback plan.

Exchange 5.5 is running on win2k server in AD domain. I have really not put together a migration plan yet but i am putting together a proposal to try and get it approved. A migration plan is in the works.
But i would be going with Standard edition for now. I like Exchange 2003 for all the reasons ed pointed out.
