Windows version? XP Pro? XP Home?
Might be spyware or a virus. Do you have antivirus that is uptodate, and have you run a spyware tool like Spybot?
Cheers

How about defragging the drive with windoze on it? Might be a bit frazzled.

Drives not recognized in BIOS doesnt have anything to do with windows..thats all before windows kicks in.
What are your settings in Bios..in the first BIOS part where you have settings for the IDE drives etc??
I would also physically check the cdrom cables etc etc to make sure everything is connected right.
If a drive is messed up and the BIOS cant detect it, it can cause a slowwwww bootup. See what the settings are.
Unplug both cd drives and set the BIOS to "not installed" (or whatever) for the cd drives. Then see if it boots up quicker.
Either way let us know what it says in the standard BIOS settings.

This is the message I'm getting in the Device manager...first under DVD/CD-rom Drives -AVX CD/DVD-ROM SCSI CdRom Device (click properties) - Windows successfully loaded the device driver for this hardware but cannot find the hardware device. (Code 41)
Samsung CD-R/RW SW-248F - (Click Properties) - Windows successfully loaded the device driver for this hardware but cannot find the hardware device. (Code 41)
Sony CD-Rom CDU5211 - (click Properties) - Windows successfully loaded the device driver for this hardware but cannot find the hardware device. (Code 41)
Anybody have any ideas what this is??
