GoldenBuddha is right. One is a service and one is an application. Niether has much of anything to do with the other. He's also right in suggesting Trillian. It's the best Windows messaging client around IMO.

Hello,
I am new here, but I got the same problem with Yahoo!!. Only, upon internet connection, it will throw up the yahoo home page. But this only happens when I got Yahoo in my system tray to start up automatically on connection.
So, here is what I did.
Start
Run
msconfig
and uncheck yahoo (yours would be MSN
of course).
Click apply, and then ok and then reboot.
Then when you want to use MSN, you will have to launch it manually and only the chat window appears. This worked for me with yahoo, MSN may be more hard headed.

Send a message via AIM to rpertusio
What you may be referring to, is the "MSN Today" window, "AIM Today" window, or the "Yahoo Insider" (the annoying windows that pop up when you sign in)

MSN:
(1) Sign in
(2) Click the menu [Tools] -> [Options...]
(3) On the [General] tab, uncheck [ ] Display MSN Today when Messenger signs in

Yahoo:
(1) Sign in
(2) From the [Login] menu, choose [Preferences...]
(3) In the [General] section, uncheck [ ] Show Yahoo! Insider when I login

AOL Instant Messenger:
(1) Sign in
(2) Go to [Preferences] by pressing [F3] or choosing from the menus: [My AIM] -> [Edit Options] -> [Edit Preferences...]
(3) In the [Sign On/Off] section, uncheck [ ] Show AIM Today window at sign on

I hope that cures some of your 'popup' issues

I like your fix a lot better. Thanks, I'll store that in my human memory for future reference.

Woo Hoo -- A solution

Here's how to stop it in XP/2000:

Right-Click on My Computer
Choose "Manage" from the menu that appears.
In the left column Highlight "Services and Applications"
In the right column Double-Click on "Services".
Double-Click on the service called "Messenger".
Click the "Stop" button to stop the service.
Change the "Startup Type:" to "Manual"
Click "Apply".
Click "OK".
Close "Computer Management"
